I am unaware of any one-and-done programs to convert the HDR video created from Magic Lantern into the final product (that isn't to say it doesn't exist, though). HDR video is still kind of in its infancy. However, considering how popular Magic Lantern is, I'd say it won't be too long before one company (or many) releases a post-processing routine for just such a purpose.
